Boxshade è un programma per creare stampe di bell'aspetto a partire da sequenze proteiche o di DNA multi-allineate. Il programma non fa il reale allineamento e necessita di un file input creato da un programma per allineamenti multipli o creato a mano con strumenti adatti.

Boxshade legge sequenze multiallineate da file PILEUP-MSF, CLUSTAL-ALN, MALIGNED-data e ESEE-save, (limitatamente ad un massimo di 150 sequenze con fino a 10.000 elementi ciascuna). Vari tipi di ombreggiatura possono essere applicati a residui identici/simili. L'output è scritto a schermo o in un file nei seguenti formati: ANSI/VT100, PS/EPS, RTF, HPGL, ReGIS, LJ250-printer, ASCII, xFIG, PICT, HTML.
